肝素酶主要从一些利用肝素为碳源的细菌中分离得到,最初来源于肝素黄杆菌(Flavobacterium heparinumPedobacter heparinus)。此外,在许多微生物中也发现了肝素酶的存在,如棒杆菌(Corynebacterium sp.)、鞘胺醇杆菌(Sphingobacterium sp.)、枯草芽孢杆菌(Bacillus subtilis)、环状芽孢杆菌(Bacillus circulans)、解肝素拟杆菌(Prevotella heparinolytica)以及粪便拟杆菌(Bacteroides stercoris HJ-15)等。但至今肝素黄杆菌仍然是商品肝素酶的唯一来源。已从肝素黄杆菌中分离纯化出的肝素酶有三种,分别为肝素酶I、II、III,这三种酶的酶学特性各不相同。在肝素黄杆菌纯化出的三种肝素酶中,只有肝素酶II的结构被解析,它的底物特异性也最差;肝素酶I则最适用于低分子量肝素的制备。
